Updates .craft.yml for craft 3.9.0. Config-only, no operator-visible changes.

• minVersion: 3.7.0 → 3.9.0
• The deprecated top-level changelogPolicy: auto becomes changelog.policy: auto

Validation: ran craft prepare 99.0.0 --dry-run --no-input --no-push with the craft 3.9.0 release binary before and after the change. Output is identical. Both runs bump .env, README.md and CHANGELOG.md. The only difference is that the changelogPolicy deprecation warning is gone.
